If I check in on Thursday and stay two nights, combining 2 1-day vouchers, is this $39 each or $39 for one and $99 for the other?

If you stay on Friday you would have to have the $99 voucher. You can use that for Thurday and Friday if you like. Or you could buy the weekday voucher for Thursday and buy a weekend voucher for Friday and Saturday.
