If I purchase the Option #2 ($157 for 2-nights) can I book for a Thursday night & Friday night using this one Groupon? If so, will there be additional charges (besides the tax, of course)?

Unfortunately the second night can not be used on a Friday. The voucher is only valid for Sunday-Thursday stays.

Since your rooms only have queen beds, we would need to upgrade with the groupon because we need 2 beds. Can we do that for Nov 23rd-Nov 25th?
